Jemboss/ EMBOSS

The software automatically copes with data in a variety of formats and even allows transparent retrieval of sequence data from the web.


Introduction

        Molecular sequence analysis remains the core of bioinformatics.  The Computational Biology Facility has collected a large number of packages, including almost all of those described by Gibas and Jambeck(2001).  Their use is well documented by Markel and Leon(2003).


Method

Jemboss1   EMBOSS stands for "The European Molecular Biology Open Software Suite"  and is  a new, free Open Source software analysis  package specially developed for the needs of  the molecular biology (e.g. EMBnet) user community. The software automatically copes with data in a variety of formats and even allows transparent retrieval of sequence data from the web. Also, as extensive  libraries are provided with the  package, it is a platform to allow other scientists to  develop and  release software  in true open  source spirit.  EMBOSS also  integrates a  range  of currently available packages and tools for sequence analysis into a seamless whole.

    Jemboss is a java based interface to EMBOSS. It provides the advantage  of being able to provide sensible EMBOSS defaults on-the-fly for a  given  sequence or  for a given  input parameter. Jemboss can run the EMBOSS applications interactively or as a batch process. The progress of the batch processes are monitored by a job manager.
